How to know if this is the right word in the context?

There are fine shades of difference in those three words. To vilify is to make someone vile; to stigmatize is to brand someone with an indelible mark of evil; to denigrate is to belittle someone or attack their reputation. If none of those really says what you mean, you could just stick with "He ruined her reputation in front of her colleagues."
